Probabilistic nucleotide assembling method for sequencing by hybridization
نویسنده
چکیده
MOTIVATION Developing a new method of assembling small sequences based on sequencing by hybridization with many positive and negative faults. First, an interpretation of a generic traveling salesman problem is provided (i.e. finding the shortest route for visiting many cities), using genetic algorithms. Second, positive errors are excluded before assembly by a sanitization process. RESULTS The present method outperforms those described in previous studies, in terms of both time and accuracy. Assembling the SARS-CoV genome -- new method based on graph theoretical approach.
Nowadays, scientists may learn a lot about the organisms studied just by analyzing their genetic material. This requires the development of methods of reading genomes with high accuracy. It has become clear that the knowledge of the changes occurring within a viral genome is indispensable for effective fighting of the pathogen. A good example is SARS-CoV, which was a cause of death of many peop...
متن کاملGene assembling: a new approach in molecular diagnosis of hereditary breast cancer
Abstract Background: Many disease susceptibility genes are large and consist of many exons in which point mutations are scattered throughout. Scanning each exon individually represents a tedious task which can be time consuming and expensive. There has been increasing demand for rapid and accurate methods for full scanning of unknown point mutations in large multi-exon genes. Gene Assembling i...
متن کاملIdentification and Frequency Estimation of Inversion Polymorphisms from Haplotype Data
Structural rearrangements, including copy-number alterations and inversions, are increasingly recognized as an important contributor to human genetic variation. Copy number variants are readily measured via array-based techniques like comparative genomic hybridization, but copy-neutral variants such as inversion polymorphisms remain difficult to identify without whole genome sequencing. We intr...
متن کاملHaplotype Detection from Next-Generation Sequencing in High-Ploidy-Level Species: 45S rDNA Gene Copies in the Hexaploid Spartina maritima
Gene and whole-genome duplications are widespread in plant nuclear genomes, resulting in sequence heterogeneity. Identification of duplicated genes may be particularly challenging in highly redundant genomes, especially when there are no diploid parents as a reference. Here, we developed a pipeline to detect the different copies in the ribosomal RNA gene family in the hexaploid grass Spartina m...
متن کامل208a DNA Sequencing by Hybridization with Errors Via Integer Programming
YoungJung Chang and Nick Sahinidis DNA sequencing by hybridization (SBH) is a sequencing method that uses DNA chips to reconstruct a DNA sequence from fragmental subsequences. SBH has found many applications in custom resequencing and mutation detection, such as identification of SNPs, and remains an important experimental method. If the experimental data is free of error, the problem of recons...
